No because in parallel mode the stronger cell will deliver current to the weakest to let them be equal as him so no worries with this (except the very first time you connect them together, a too big difference between cells will lead to huge amount of current to flow through some cells and make them explode, melt, burn or die...)

Sounds good to me!
Get a small cheep LCD in your project https://www.sudomod.com/forum/viewtopic.php?f=22&t=2312
Wrap it all round a battery https://www.sudomod.com/forum/viewtopic.php?f=13&t=2292
Or use a custom PCB to make it really small https://www.sudomod.com/forum/viewtopic.php?f=13&t=2512
or make it really really really really tiny!! https://www.sudomod.com/forum/viewtopic.php?f=13&t=2919

As i received all the components for making the safe shutdown, I bought the raspberry pi 3 rev B... hahaha couldn't resist to the 5% discount for my review of the Pi Zero W.
I will make some testing for software and start playing around with overclocking...
I also bought a wireless PS2 style controller from ThePihut, 100% plug and play with retropie so i can play some games lol

With all that space in there you might consider a more powerful chip than the pi 3. Up boards are designed to be a drop in replacement having the same footprint, port layout and 40 pin gpio. It's an x86 chip, I've seen it running xbox emulators.

They are more expensive. I want to keep the price low, even if it will end at around 600€ for the master.
I have another forthcoming project using a Pi3, in the future, i can consider taking the Pi from there, replace it with a x86 based board, and put the Pi3 in the other project.
But to be honest, i will never play above n64, and i'm not interested in PS1 either so, the Pi3 remains the cheapest solution. But i will overclock it, just for the fun and the cooling challenge
EDIT : the current consumption might be an issue too. The UP Biard square for example is rated at 4A ! While an overclocked Pi in stress mode is rated 1.1A
