Buttons working temporarily

Hello all!
Just completed my first GBZ following the excellent wiki posts and videos from wermy, however I ended up using the Helder basic board for just the buttons (not sure of the exact name of it, sorry!) and skipped the volume wheel and low pass filter as I just couldn't get them to work. I'm happy with the sound directly from the Pi Zero anyway.

Problem is, the buttons seem to work for a while (5/10 minutes) but all of a sudden it's as if the Pi freezes as it won't respond to button presses or keyboard when plugged into the USB. I checked all my connections and done a fresh installation of RetroPie on a different SD, same issue arises with the same circumstances above.

Im wondering if it's possibly the Pi? Just wanted to see before I went for another Zero.
