It's hard to tell from the angle of your image, but it looks like you may have bridged the 5v and ground into the pi, and possibly on the other board too.
Edit: nvm, I just realized you said they're not shorted.

I was running into the same issue. In my case, gpionext was misbehaving, and kept hijacking the pwm pins. Try disabling gpionext and rebooting.

Thank you for the reply. What I ended up doing was simply melting some of the plastic I had cut from the screen area into the hole, then sanding it smooth. After two passes of that I was able to redrill the holes and get a result that wasn't necessarily great, but passible. http://i.imgur.com/TdYRTn...

Filling indent from A and B buttons
I'm working on my first Gameboy Zero build, and just finished drilling out the button holes. However, my button layout doesn't quite match up with the existing A and B holes in the Gameboy shell.
