Wiring to the GPIO is possible, but you could wire a USB hub to the front and use USB NES controllers, way more simple! Also, $60 for just a shell is pretty expensive. I am sure there are some members that would be happy to print you a NES classic built for the pi. http://www.thingiverse.com/thing:1...

The pi zero does not do audio to PWM by default.
