I had a similar problem, twice. First time the pins were partially shorting on the joystick. So check that with a multimeter. And the second time it was a broken joystick. Also friend of mine had a problem with the back of the psp joystick shorting pins on the board so kapton tape! I tried testing ...

Freezes when transferring games from USB - CS 1st batch
When I transfer games on from usb the screen freezes.
Just updated from Jessie to Stretch and had this problem with both.
I have a first batch CS board and CM3.
I did also have a second batch Super AIO with Pi Zero and it didn't do it on that.
Anyone have any advise? Or this this just normal?
