Is it entirely safe to wire up 2 of these 3.7v 2500mAh LiPo Batteries together in parallel? (thus theoretically producing a single 5000mAh, 3.7v battery) Basically wire both red and black leads to their respective spots on the Powerboost 1000c. I highly doubt it haha, not sure how that could be utilized by RetroPie either, especially seeing how the Pi Zero can't handle DS games. There just isn't room for it either. I think a clear window will suffice for looks :D

Got the shell in today....it has a surprising amount of potential for space, keeping the original battery holder will work perfectly. I guess the problem then is, how do you hook up that HDMI to the Pi?

That looks like the same exact display we're using, except with a much smaller control board.
