I'm having the same problem and I've tried most of the things people are mentioning in similar threads. Also, I've tried using an OTG usb cable directly to the Pi with both keyboard (did not work) and microcontroller (did not work) so the thread with a "possible solution" should be useless for me. M...

Still no luck with getting my RPIz to recognize keyboard, buttons etc. This weekend I'm gonna try to reflash both RetroPie and my Atmega32u4 just to eliminate all possible issues with it but I've already ordered new Zeros. Have you installed the new battery indicator? The 1s-model.
I ordered one as well and got it today, don't have time to test it yet (also think I need to buy another RPIz...) so I'm trying to get as much info about it as possible. :)

So I tried to hook up my Atmega32u4 to my RPIz through the USB port (PP22 & PP23) but nothing happens when I press the buttons on Retropies welcome screen. It also says no keyboard is present. I was told to plug in a regular keyboard and try that, which I did, but no luck there either. I then measur...

So, you RPI0 does not even recognize a standard keyboard? That is something to check out first. In Arduino IDE 1.6.5 you have to choose "Arduino Leonardo", if you use a 32u4 Chip Microcontroller. Exactly. Doesn't seem that way. Might try to reflash Retropie but I don't think that'd do anything. Yes...
