You should be able to use without a controller board. You just have to connect the corresponding RPi GPIO pins to the pins on the board. @tronicgr posted the instructions as a good starting point. I think they're only being precautions about a battery blowing up. I figure if it's tested well, it's fine. Batteries don't tend to randomly explode. True, but I figure the odds of it happening are at the very least slightly higher with a hand-made console like this, and on a plane the repercussion...

Examine closely the thin traces that lead to the lifted pads and lightly scratch using the corner edge of a flat screw precision driver. Be careful not to scratch too much though. You board appears to be similar to what I got from NiceShopping and I didn't mod it to run on 5v. Did you try testing it unmodded using 5v?
