I have ordered almost everything, except for the following parts, because I am indecisive.

Battery protection
LION Chargin circuit
Arduino Powerbooster 1000
and potentiometers

and the other question is which potentiometer do you used exactly? With 20K or 50K or ..?

Thanks for the links :) Li-ion Battery Protection with 8A should be enough or??

How are these components connected?
MicroUSB > Step down > Batt charger > Batt Protection > Batterys > RPi/LCD ?
or
MicroUSB > Batt charger > Batt Protection > Batterys > Step down > RPi/LCD ?

Or the batteries in parallel and charge with a balancer?

USB>CHARGER>PROTECTION>BATTERIES and
RPI/LCD>STEPDOWN>PROTECTION
Anything drawing current must be connected after battery protection otherwise there will be no battery protection.

2S balancer/protection is not a charger and it is for two batteries in SERIES 7.2V.

I would like to know with one configuration like you, just one rasbeberry pi3 without one arduino, you have just one output 0 or 1 with the joystick. With the arduino you can walk or run with the joystick. Do you see what I would like to say?

With the Charger + Protector you want to recharge the batteries. Then when you turn on the device, the batteries pass the power to the LCD + RPi. In addition you want with the step down a part of the energy send to the Protector redirect the rechargeable batteries. Are you sure that it works or gives enough energy to the Step Down converter? And the whole without Adafruit booster?
Can you simultaneously play + recharge?

I'm sorry, I have no idea what you trying to say.
Clearly, I would like to know with your configuration, as a function of the push on the joystick you can walk or run inside of the video game like Mario 64.

Here is the schematics that might explain the connection between components. And yes you can play and charge at the same time but it is not efficient.
