Sounds like you broke connections between the pi and controller pcb which might have happened from the flexing you likely did getting the face plate in the tin.
From how you're describing it that could be it but if that is not what is happening then you might need to redo the controls using a keyboard to navigate the menus.
The mintyPi update might have messed with the buttons if it wasn't completed fully. A reflash is probably a good thing to try.
