Would it be ok to run the update all installed packages in retropie set up to get v4.3? I just want to make sure it wont mess up any scripts that have been used in mintypi.

just do a basic install....

updating all installed packages doesnt sometimes always complete (and can take ages)

I just did a full update all yesterday and everything worked after but it took almost 1 hour if not more.

Since there is custom code/scripts, do we have to keep any best practices in mind when updating Retro Pie? For example, do any scripts need to run post-update to make sure the controls, battery monitor, safe shutdown, etc work?

Be careful. On my rpi3 console, I updated and upgraded. Not my 500 gb hdd cannot be mounted. I have not found a fix for that yet. Just an example to be wary of.
