External controller works in retropie/emulationstation, but not for games.

I'm a little lost here. When I set up my external controller, it is being recognized by retropie. Even when I configure it, it recognizes it and I can set all the buttons (even though I can't seem to hit OK when I'm done).

When I boot up a rom it even says that the external controller is configured in port#1.

Anybody have an idea what I'm missing?

As a side note, my controller and USB sticks work fine in my USB port, but my keyboard doesn't. So I hope I can resolve this issue without the use of a keyboard?

The issue is getting even weirder now, as for some games my directional controls and my start buttons work, but my ABXY buttons don't. And in another game none of them work, not even the directional buttons.

I've recalibrated the buttons of the controller, and I set it as the main controller so I can use it in the RetroArch menu.

Is my wiring of the USB port not good enough perhaps?

What controller is it? From experience, this can sometimes be down to the joypad driver selected within the RetroArch config.

Especially for Bluetooth controllers.

They work fine within EmulationStation but if the driver is wrong some or none of the buttons work within the games.
