The Atmega32u4 is almost never the culprit but the usb hub can be. Wire a usb cable to the 2 leads that go to the Pi (You sure these aren't reversed?) And any of the 5v and GND on the AIO and the pc should recognize the hub and controller.
If not then the wires might be reversed or the hub chip might need a reflow if the pc doesn't recognize the hub.
