I don't think there's room for the additional thickness.

There is no room for headers of any kind and you only really need to solder 19 pins not all of them. But as we have it now if a tiny bit of solder is added to the controller pcb gpio pads just screwing both the pi and controller board like Wermy has in his pictures will make enough surface contact where you will probably not need to solder anything!!
