GPIO-based input allows you to skip the secondary board. The upside is you don't have to buy a Teensy or Leonardo or other Arduino board. The downside is it makes it more difficult to change how the controls behave (whether you want them to act like a keyboard, or a gamepad, etc.) or upgrade the Pi in the future.
