I'll explain that once you guys test it on the PC and let me know what the outcome is.
So stripped everything off and just connected the AIO to a USB cable and my pc detected it as a gamepad Arduino Leonardo.

Soldered a USB female connector to one of the USB hubs on the AIO and my pc detected that as well. When I plug a USB mouse into this I can move the mouse around on my pc. So it definitely shows the AIO and the hub is working. Measured voltage and this hub is getting 5v needed just to be sure. However, remove the USB mouse and plug a USB Flash drive in and the pc detects USB Flash drive. The kicker....the flash drives light will only illuminate every 20-30 seconds and the drive itself is not detected to be able to open it and see the files. If I plug the flash directly into my pc it detects it as Lexar and I can open it. Plug it back into my AIO and it detects a flash drive was plugged in but will never actually open the drive. Light just blinks once every 20-30 seconds.

If you want pics I will try and get some tomorrow. Burnt out on this for now and stripped it down to get some rest.

Well the thing was to see if the PC detects the AIO, so we know that's not the problem. So something else is the problem in the setup with the pi.

Yeah, with the results figured give it a rest tonight and tomorrow will start rewiring from scratch and go piece by piece.

I am almost worried I may have messed something up on the Pi. Noticed I had the usb female port wired wrong at one stage. So got a spare one ordered just in case.

Will post an update tomorrow.

Nop no luck.
Removed screen and powerboost and stil no respons from aio.
Powered it from USB power brick.
Last thing to try is to see if you can connect the AIO to a PC USB port and see if it detects the hub and Arduino Controller.
I hooked it upp to my computer and it reacted to it. where do i go from here?

@Helder Today I tried a couple simple things. (All soldering verified to not be crossing paths with other connectors.)

1. Powered the Pi with wall power direct to Pi0 (no powerboost), No lcd (video was HDMI to TV), and AIO powered to 5v and GND on GPIO pins. When the Retro Pie controller config screen pops up it will not recognize any input.

2. Powered the Pi with wall power direct to Pi0 (no powerboost), No lcd (video was HDMI to TV), and AIO powered to 5v and GND on PP1 and PP6. When the Retro Pie controller config screen pops up it will not recognize any input.

Remove AIO from the equation completely and if I plug a USB wifi and USB wireless keyboard into the Pi0 directly I have no issues so I know the USB port on the Pi0 is not damaged.

I have not tried to reprogram the AIO as I do not have a USBasp yet. One is on the way.

Seems i am also having some issues, i just got my board yesterday, so its the new batch i believe.
hooked up to the Pi, it recognizes the AIO, I can also set the buttons so the arduino is working. I have 2 separate USB wireless cards i am trying, both work in a separate PI(wiuth different hub) but will not work with the AIO hub. I tried editing the cmdline.txt as well as using shielded USB cables, mind you it is only about 1" in length. they both blink once like they are recognized but then never seem to blink again after that and the Pi doesnt see any wifi cards.
any other help?

How do i know if it detects it as an Arduino PC Controller?
The computer usually says it detected some new hardware or just go to the Control Panel and look at the controller to see if it's there.

Try this:
edit /boot/config.txt, add a line "max_usb_current = 1", and reboot.
